BGM, I am using IE9 on W7 x64. Have you tried the exact settings I am using? If not, please give them a try. Enjoy, J.

Yes I have exactly those settings. I never could get FDM to hook any s in IE, either (yes the addon is enabled in IE).
It only hooks in Firefox if I have the flashgot extension installed.
And, yes, I have them both checked in the Monitoring area, as well as "silent monitoring".

BGM, what OS and what version of IE? What version of FDM? Uncheck "Silent monitoring". Enjoy, J.
Re: Keep Main Window From Popping Up 2m3i5x
Well, somewhere in this thread of mine I have already stated that I am running Windows 7 x64 and Firefox 14 or 15. IE is version 9.
I don't want "silent monitoring" off. I want FDM to autoname all my s and save them in the s folder without popping up anything.
This thread is getting old, and so am I. I think the problem must be in my system configuration somewhere, and I'm never going to find it.

Progress!
Okay, I have been fiddling around for awhile now, and finally got something to work.
First, FDM doesn't seem to detect anything in my browser of its own accord - not with nor without the FDM plugin (which I uninstalled and can't get it back, anyway).
However, Flashgot does allow for the use of FDM, and will engage FDM for s. I played around with every configuration available in both Flashgot and FDM, and finally, I think it depends on the entry in Flashgot's manager list.
I have two: "FDM" and "Free Manager" which both point to the same application. I think I created "FDM" via the add button, and specified the correct path. However, in my attempts to get things to work, I clicked on "Flashgot Options > Advanced > Detect Now" and it added "Free Manager" to the managers list. I suspect that the built-in command for "Free Manager" must have some special function (or commandline parameter) attached that I don't get with the custom addition.
At any rate, FDM, using Flashgot in Firefox, will now without any popups. It has been a tricky, tedious road!
